Network Connection Status Indicator (NCSI) is part of NlaSvc (the Network Location Awareness service) and is responsible for detecting Internet connectivity status. This article explains the "Network Connection Status Indicator' or NCIS pretty well. While not specifically stated to cause my problem here, I can see why disabling IPv6 is not such a good idea and could cause the Limited Internet warning under the right circumstances.
